When the battery died the electric start wouldn't work; understandable. With new, charged battery, the electric start works like a charm. If the battery has enough juice to start the bike no problem and enough to make the signal lights shine bright when turned on, I have to assume the non flashing is due to another problem. Would the flasher relay or other electrical component be the cause? How about a reversed wire when I replaced the headlight? The headlight seems to shine on high beam when the switch is on low and low when switched on high... I am flicking the switch on and off to activate the signals but that takes away from my concentration.
